Supermicro SYS-5018A-MHN4, which is a 1U rackmount with a Supermicro uATX
A1SRM-2758F motherboard.

I've seen a few NAS servers with the mini-itx version of the C2000 Atom boards.

This one I bought new and it has been 100% Linux since it's very first boot.
Also the drives have never known anything but Linux. I haven't had any
problems with it relating to linux compatibility other than the DRM driver for
the onboard AST2400 video. To overcome this I am using vesafb instead but plan
to test out the DRM driver on the newest kernels soon. It's only been since
linux-2.24 kernels that the DRM driver hasn't been working. Also this system
is starting to show it's age and might need to be replaced in the near future.
I'd buy another one except not in a rackmount case. Also, also the C3000 Atoms
look tempting, especially the 16 core jobber but then it needs DDR4 ram which
means the 32G I have now would have to be replaced which is a tad expensive
(ECC). If this board requires replacing I am inclined to buy a new replacement
A1SRM-2758F and install it in the rackmount.
