The problem with the scratch really is that any dust can provide the piece of grit that actually scratched the mirror. Going back to the last grit will definetly cure the problem. That, of course means that all of the pitch needs to come off of the tool and so forth. You can always proceed and hope that the scratch does get removed while polishing and this often happens.
