Use dd, you can copy from disk to disk, disk to file or file to disk, or even
file to file. :)

If you just want to make a backup:
dd if=/dev/fd0 of=myback.img bs=16384
Or if you have 2 floppy drives and want to copy directly from disk to disk
dd if=/dev/fd0 of=/dev/fd1 bs=16384
See man dd for details. I've just picked a smallish block size, making it
equal to the number of bytes on a track would be most efficient.
