Actually I doubt that it has to do with the CPU itself. Maybe swapping the
CPU changes some more things (delivering of IRQs etc.).

If it's 5.0 specific (does 4.7-GENERIC work for you?), you may want to ask
on current{at}freebsd.org

You may try that, although I still doubt that the CPU is really causing the problem.
