My wild guess is that you are not using enough zones for final judgements.
Each program has to guess what you have between measured zones. With only a
few zones the programs are probably making different guesses on a large
amount of the mirror. Perhaps if you used twice as many zones the two
programs would merge?

I expect each program should be trusted equally.
