I just restored my NT server installation at home (dead drive) following a 
minimal reload of NT on the new disk with no problems.  All registry 
settings that I know of were restored fine (the desktop wasn't arranged the 
way I had it but if that's the worst, I'll accept that as "full").
Maybe you didn't select the option to backup the registry (in the NT backup 
utility, it's an option that's available only when the NT partition is 
displayed)?
