I see others have replied with suggestions, however have you considered
using SETBOOT /B to reboot the machine? SETBOOT is part of BootManager and
does do a tidy shutdown before an optional Reboot of a selectble BM
partition, I have used this very successfully in the past.

Also consider that you dont actually need to get to the commandline to
manually enter the command either, all you need is some trigger point that
allows you to run the program itself. In my case I used a Rexx script to
test for certain triggers (an AA modem plus 2-3 passwords) and fire SETBOOT
off from that.
