Well, you can cut an paste into Windows when not in
full screen.
BOXER allows me to open more then 1 text file at a time. I
can cut and paste between 2 visible windows.
Bellow is an example. Notice the 2 separate files and that they are
in separate directories.

IOW, you may have to give up on TSRJr to do what you want.
Another option may be SWITCHER. It allows more than 1 DOS session
to be open. The sessions don't run in the background. But,
they are right where you left them when you you go back.
SWITCHER is what I used to c/p the BOXER screens above.
