Howdy Danny,
Sounds like one of the compiled BASIC programs and it's famous garbage
collection routine.  If the program isn't well designed, every now and then 
it has to stop and reorganize what's stored in memory.
You might try having EMM386 or your memory manager specifically set aside one 
Meg as XMS.  However, this program may not know that upper memory even 
ists.
