Ok, the problem should be fixed, What I had to do is drop down the maximum amount of messages allowed in a QWK packet. I have it set at 5000 right now, you should be able to download a packet within 30 seconds or so. it appears as if it was taking a very long time to pack all the messages you wanted, and that was causing the FTP client to timeout waiting. Give it another shot, you will probably have to download multiple packets the first time through, unless you log on and update your message pointers to only scan for messages posted in the last few days.
