Copy the files from the disks to new disks.  The boot sector of the
disk is infected, not the files.  As long as you don't boot from the
disk, you'll have no problem.  Copy to a new disk, unconditionally
format the old disk, copy the files back.
You could also use whatever AV product you used to clean the system
to do the same thing for the floppies.
