Gul Dukat formed an alliance with the Dominion after meeting with them
secretly for months.  His betrayal of the Alpha quadrant was discovered
after the Defiant and a couple of other Federation ships became ready to
face down a Dominion invasion fleet in "By Purgatory's light".  When the
Dominion ships came through the wormhole, they passed DS9 and headed for
Cardassia.  Dukat broke ranks and followed them, notifying the Alpha
quadrant of the new alliance.

After several shows of tension building and watching Dominion convoys
(hundreds of ships)  enter the Alpha quadrant, as well as seeing the
Dominion sign non-aggression pacts with other Alpha quadrant citizens (e.g.,
the Romulans), Starfleet decided to mine the wormhole to keep further
Dominion ships out.  The Dominion declared war and a Cardie\Dominion fleet
attacked DS9.  After finishing laying the minefield, Starfleet withdrew from
DS9 and it was captured by the Dominion.  A separate fleet of Federation
starships destroyed Dominion spacedocks at the same time.

The first six shows of this season portrayed the Federation and Klingons
getting largely destroyed by the Dominion.  They also featured Odo becoming
seduced by the female shapeshifter, opening up a rift between him and Kira.
Kira, Quark, Jake, and Rom remained on the station during its occupation by
Dominion forces.

In episode 6, a large Federation fleet fought a large Dominion fleet.  The
Federation fleet was losing, but then a large Klingon fleet of
reinforcements arrived, freeing up the Defiant to race to DS9.  The
station's weapons were deactivated by saboteurs (Rom, Quark, and Kira).  The
Dominion deactivated the minefield, and sent a 2000 ship fleet into the
wormhole which would have brought the Federation to its knees.  After some
timely begging by Sisko, the prophets intervened and made the Dominion fleet
"disappear" to no one knows where.  However, the prophets also became upset
with Sisko and announced that he would now follow a different path and would
not have personal peace on Bajor.  Once the Dominion fleet was wiped out,
the Federation  recaptured DS9.

Also, Dukat's daughter was shot as a saboteur by Dumar, Dukat's friend, as
the Federation retook the station.  Dukat went insane over the loss.  In the
next episode, Worf and Dax get married.
