The problem your talking about is known and unconquerable.  It was engineered
to "inspire" greater sales in the Atomic edition.  You'll have to keep
both versions on your hdd to make maps for non Pluto packers.
I was "inspired" to get real pissed off about the whole situation.  Was there
some disclaimer to let me know that this "new game" would make interaction 
with the old game impossible?  If there was, no one remembers seeing it!
That was one rare "Fumble" on the part of Apogee and the other Parties 
involved.  It's on the level of the MS Word release that contained an error
in the un-installer.  Apparently when un-installing MS Word 2.0, your 
config.sys was erased instead of changed back to it's original state.  
But at least MS didn't intend to do it! And they did correct it.
... ARRRRRGGGHHH!!!! ... Tension breaker, had to be done.
