Of course the whole branching idea is fraught with peril unless I know in detail how the application handles settings and data. Even the desktop link tracking is sometimes misleading; Once I had to restore from a mirrored drive and I had to install both drives at once. This changed drive letter assignments which send the desktop scurrying off to find all the missing shortcuts.
