You can't usually just rearrange interdependent projects without modifying
makefiles (or IDE counterparts) and other build files.

If you are asking about organizing completely independent projects, I just
stick all project directories under a single "projects"
directory.

Within a project, how you organize files depends on the type of projects
(application, library, COM, etc.), interdependencies with other projects,
and the tools you are using.
