What defraggers have you tried?
Give Perfect Disk from Raxco a try. I don't recall what their Demo version
restrictions are (may be just a 30 day fully functioning demo, I don't
recall, as I bought it). It has a command line/run at reboot setting, that
will deal with what you're running into. It also will shrink/optimize the
MFT as well, and gain space there. It can also organize based on frequency
of change.
Made a big difference on disk thrashing on one of our servers, as well.
Well worth the $$'s.
