   Multiple reasons ranging from deployment to quality.  MSIs are easier =
to deploy.  I also have experienced fewer problems with install and =
uninstall with MSI based installs.  That's not to say I've not =
encountered bad ones but only the non-MSI based installs are have more =
often had problems and more serious ones.
