I have had no problems with this.  Since NT reads values from C:\AUTOEXEC.BAT
(if it exists), is it possible that an environmental variable (PATH, SET 
EMP=
or similar) is pointing to the E: drive?  Have you remapped drive letters via
Disk Administrator?
