There is a service called "IBM PM Service" that needs to be
running to get a proper shutdown. If it's not showing in services then you
need to install it from one of the IBM thinkpad drivers disks.

I wiped XP and installed W2K on my thinkpad and couldn't get a clean
shutdown till I finally installed one of the thinkpad drivers that included
this PM service.
