I don't know about corporate but last time I re-installed 98SE (which I do
every couple of years to "clean" it up) I first went to the
Windows Update site
and let it examine my system. It then presented it's list of what it thought I
needed which I carefully wrote down (just the six digit #'s on most). Microsoft
installs updates from the top of the list down, so I exited Update and did just
that, manually. Not a peep from anything yet, all seems fine. :)

Note that in the normal course of applying new patches over time there have
been a couple that were forced to do alone. I ran into no such warning the way
I did it .. YMMV
