PrimoPDF allows me to change all the settings  you mentioned on a per
document basis.  I can password-protect and encrypt documents. I can also
restrict printing, text and graphics copying, and/or editing.  I can also
allow comments in docs.

No ini file needed, I just select the "Security" button in the
PrimoPDF write-to-file dialog.
