In addition to Lynn's wise council, after the FP6 install, you should
find three new lines at the end of your CFSys file:
BASEDEV=I2OSOSM.ADD
BASEDEV=I2OXPORT.SYS
Rem BASEDEV=IBMATAPI.FLT

Simply edit your CFSys file to delete the underlined, reboot and see if
that doesn't clear things up.
NOTE: When I installed FP6, I did not yet have my LS-120 installed, so
the three lines above are as they were for me. Having a 120 already
installed on your system, you might very well find that last line
without the  part?? Please report back the result of your
FP6 install, with regard to the presence/absence of the "Rem " in the
