Well, first of all, I don't think Hugh had a virus.  Remember at the end of 
'I, Borg' they decided it would have been un-ethical and immoral.  What 
happened was that Hugh's experiences with the Enterprise was shared around 
the collective and it messed them up until Lore took over.
As for why only some of the Borg were affected, I really don't know.
