Just because he wasn't in the pilot, doesn't mean the *character*
wasn't on the station.  Don't forget, a lot of things were changed
post facto between the pilot and the series, and even later after
Sheridan was brought in.  There's nothing to say that Jack wasn't
already working security, although perhaps not Garibaldi's second in
command.  After all, we never saw Chekov in "Space Seed", but Khan
recognizes him in "Wrath of Khan".

You're confusing two different mysteries:
1)  It is suggested that Talia's alternate personality is the
"Control" who sends her the messages in "Spider in the Web".
2)  Laurel's code appears in an access log *in the pilot*, visible if
you freeze-frame or have really good eyesight.  (I think it is on the
panel at Del Varner's' quarters.)  It never appears in any subsequent
episode.
