What I've done on one eCS/W2k machine (and plan to do on another) is to
use FAT32 for all the win partitions, and HPFS for the eCS boot (and the
partitions I only need from eCS). The os2 fat32 driver seems to be pretty
solid (altho there may be some issues with ea s).
