I haven't done that myself (yet) but so far this would be my guess. I know
you can't have an NT4 PDC or BDC if the other is W2K, can't mix them. So I
would assume if  you upgrade the BDC first, you'll have to disable BDC
functions and have it work as a regular 2003 server until you upgrade the
PDC and then you can add the BDC functions back in. Since you can't disable
BDC functionality while it's still NT4 I'm assuming you will be prompted
during install or the service will just fail to start or link to the PDC
and so you'll have to remove that functionality once it's upgraded.

What I'd like to know is what problems this upgrade process causes, so make
sure and post in detail all the headaches.
