  Does the joystick in question have little wheels or sliders on the bottom 
and right sides (besides the throttle control, if it's there)?  Those can 
manually adjust the centre for the stick, and you could hopefully just 
compensate for the joystick glitch.
  If that isn't an option, you may want to try borrowing a friend's joystick 
(to see if it's a hardware/software problem), or even just disabling the 
joystick control for Commander Keen altogether.  It's not as convienient, but 
it'll get the job done.
