So the problem is that you have 2000 folders and you want to set certain
permissions on a couple of folders with fixed names under those 2000
folders.
It's going to be tricky - there is no built-in tool. No doubt somewhere
there is a "permission copier", but I haven't heard of it.
In principle, you could script a solution. If the permissions were fairly
simple, you could use batch files with cacls ("simple" means
permissions definable by cacls). However, there have been newsgroup reports
about cacls and scacls allegedly not correctly setting permissions. I have
seen a recommendation for the following, but I know nothing about it:

Possibly you could script the following kludge:
- Restore template set of folders from a backup-to-file.
- Rename the root of these restored folders.
- Repeat above.
Setting permissions is quite tricky. You can simplifiy life if you know
users can only access via a share. You set the user's share permission to
Change (not Full Control). Then they can't change permissions on files they
own.
You need to test whether users can actually delete folders. As a user,
select a folder in Explorer and press Shift+Delete.
