The setup is in PCBSETUP under configuration files under Protocol Data 
File menu option.  The system shells out to a batch file based upon the 
letter that corresponds to the transfer procotol.  Here's mine:

In this case I use GSZ for Zmodem and Q for PCBoard's internal Zmodem.  
PCBoard will shell out to batcfiles with the naming convention of:

PCBRQ.BAT - Internal Zmodem receive
PCBSQ.BAT - Internal Zmodem send 
PCBRZ.BAT - Zmodem (batch) receive (GSZ for me)
PCBSZ.BAT - Zmodem (batch) receive (GSZ for me)

Here's my copy of the PCBRQ.BAT:

I hope this helps.  You may want to use Z for internal instead of Q.
