Just for clarity here:
the popups we are referring to that adaware helps clean up are not the 
windows messenger type, in fact it doesn't do anything with those.  The 
popups that are referred to here are browser popups.  Most are installed 
through activex some are installed with "free" software.  Some very few 
register in the add/remove programs but most don't.  Some you can go to 
their webpage to click a button to uninstall (if you trust that).  
Others the only things that get rid of them is going through the 
registry to remove them, running something like adaware, or reimage the 
machine.  There is always a risk with a program like adaware, it could 
take something out of the registry it shouldn't (I haven't had that 
problem myself but it could happen).  These programs basically track 
your web usage and try to give you ads that are consistent with your 
tastes *in theory*.  Gator was one the first I heard of.  They offered a 
free date manager and time something in exchange you agreed to the 
popups.  The real problem seems to come when multiple ones get installed 
and then it causes ie to crash which as ie is so embedded in the os it 
causes problems with stability in general (at least best I can tell it 
is conflicts between multiple ones but it could just be cruddy 
programming).
