There is a pretty good list of books posted here every month.

The book that has been most useful to me for learning OS/2 fundamentals is
"OS/2 2.0 Control Program Programming Guide" (ISBN 1-56529-154-9) by IBM.

This book describes the programmer's interface to the kernel. It describes
the basic OS/2 operating system from the programmer's viewpoint, logically
grouping and describing all the system calls. This book doesn't cover
PM programming or the WPS, but reveals the raw foundation upon which
everything else in OS/2 is built.  It describes semaphores, queues,
shared memory, pipes, file systems, files, threads, processes, devices, 
and so on.

This book might be somewhat out of date, and perhaps there is a more
recent edition available. Nonetheless, it is a good starting point for
those who really want to know how OS/2 works.
