Hi Vic,
Usually the "BLUE" end goes on the Motherboard, but for years I've 
reversed them, where the drives are physically well separated from one 
another, but one is relatively close to the motherboard connector - 
unless you're using "Cable Select", which requires its own specific 
cable, it doesn't matter in the slightest whether the Master is attached 
at the extreme end of the cable or on the intermediate connector - if 
that helps you decide.
There used to be an 18" *maximum* recommended length for IDE cables - 
with 80-wire being better shielded that's probably not as relevant now - 
but 36"? I think you'll end up having signal/data problems with that.
I know that you have a SATA drive;  are you using the CD-ROM currently 
as a slave on the Primary IDE-controller?
*If* the Secondary IDE controller is unpopulated - you could put the 
CD-ROM there, jumpered as Master on its own cable.

Just tossing those out for you to consider.
