I usually use CMD.EXE instead of COMMAND.COM for the simple reason that 
CMD.EXE is the 32 bit command processor and COMMAND.COM is the 16 bit command 
processor. The reason I use CMD.EXE is long file names. They are displayed 
fully and you type them fully and you don't have to messaround with the 8.3 
~1 garbage. Also CMD.EXE automatically does the partial equivalent of DOSKEY.
I'm sure there are other differences (environment etc), but those are the two 
I've noticed and found reason to use CMD instead of command when working from 
the command prompt. You can run 16 bit apps from the 32 bit CMD.EXE. Probably 
doesn't matter one way or another if you are running from a .BAT or .CMD
