It seems to be related to the vdos*.*, etc.. entries. I tried to
overwrite the VW32S.SYS and got the "file in use" message.

Tried that too.
What I failed to mention, and should have initially, is that I
reinstalled 4.0 and put FP3 on top of that. When I did the FP3 over
FP1 everything (including NS/2) worked fine but the system was running
slow.
I think tonight I might do a perfectly clean, format the drive, install
and see if that cures it. Web Explorer works fine though so
I'm not completely out of it. Thanks for the suggestions Will.
