It sure sounds like "something" funny is going on, but there are no
viruses which can infect CMOS or the BIOS.  (Some can trash the CMOS
settings, but that's all.)  Setting the read-only attribute on files
is useless against most modern viruses, btw.
All I can suggest is to grab the latest versions of some of the better
scanners ... AVP, TBAV, F-Prot, for example ... boot from a known clean
DOS floppy, and scan your HD.  If it's a virus, one of them should tag
it.  (If it's a Trojan it may not be tagged at all, of course.)
