All my second masters are a single extended wit no OS.  Often I would 
like to swap that one.  I have inadvertently pulled the boot drive and 
plugged it back in and the OS didn't notice, but only because it wasn't 
doing anything at that moment.  If the substitute second drive had the 
same number of partitions - so as not to confuse what came after it - 
you might get away with swapping it.  I haven't tried.
