No, it uses a separate CONFIG.SYS in the \OS2\BOOT directory. CONFIG.X, I think. It's a bit of pain to find, but once I found it, I changed it so that it didn't load up my sound drivers and anything else I am unlikely to need when I boot to command line (which I only do if I've messed my CONFIG.SYS up).
