Sure.  Mine is set up that way intentionally (all go to one directory).  
Here's an example:
FileArea 17
  ACS       Demoted
  Desc      Text Editors & TextFile Utilities
  Download  E:\File\Texted\
  Upload    D:\File\Hold\
End FileArea
D:\File\Hold is where they all go.  If I wanted them to go to the text editor 
area (directory), I'd just change the UPLOAD line to:
  Upload    E:\File\Texted\
