AGP slots are particularly succeptible to misseating. Does your Matrox have any socketed chips? I've seen exactly your behavior with at least one non-Matrox card. IIRC, the problem was either misseating, or software error solved by simply rebooting. How old is the motherboard? There was a period 4-6 years ago when many motherboards were made with inferior capacitors. Inspect yours for leaking and/or swelling.
