Is your BBSs netmail base type supported? It would need to be either a JAM 
or Squish type. If so do you have a netmail base setup in the areas that 
FE can import the mail into?

If you run FEUTIL IMPORT from the command line you may see a clue on the 
screen as to why. If those netmail messages have already been read they 
may not get imported too.

That's about all I can think of, hope that helps.
