Depending on the OS, you can use one of those old reboot programs t o end the dos session. There was one called koldboot.com (or was it coldboot.com? I dunno; It was done by buffalo creek software) You can also try calling interrupt 9 or 19, (i can't remember) but it was a two-byte .com file that caused DOS to reboot. In OS/2, it caused the DOS session to end. I had the same problem with usurper years back... I think I had its maintenance run in a seperate dos session during maintenance. Hope this helps.
