I have a GEO METRO willson 1000 hole threw mount center roof with the
rat shack mag-mount scanner less than 2 feet back of that with no major
problems. If I turn the volume over half way on the scanner I may get
some feedback. The scanner is a 3200 chanel pro-2032. 
Mounting the CB & the scanner antenna like you suggest will send yer cb
signal off to the side. Also being 2-3 feet below the top of the car
will reduce the signal both out and in.
