I was trying that with an iPod very recently, but didn't get very far.
The FAT32 IFS would just complain during boot that there weren't any
partitions, although it was connected.
The iPod got corrupted somewhere along the way, although I'm not sure if
that was the FAT32 IFS, or System Commander. It's possible that System
Commander messed with the partition table, and that caused the problem
with the FAT32 IFS, but I haven't been too interested in pursuing it so
far (it works great with gtkpod in Linux).
