That is the problem, I think. Why wads the CPU > cooler designed this way! Slow day at the factory? They had spare plugs to use up? If you use a pin, can you lift the plastic pin that's holding the wire in place, and remove it from the single socket, and place it in the empty socket on the one that has two? Move the solo one into the empty spot on the other plug. That way, you'd have three wires in one plug, and thus only take up one header on the motherboard. I often have to do this with Tyan motherboards - they usually have a 2-pin header for the power LED, while the majority of cases have a plug with 2 wires on the outside of a strip of three, with the middle one empty - so I have to move one.
