You did not specify what and how much you were compressing...
As a regular user of ARJ, a long time ago I have created a config file (and I
placed it in the same directory as I have ARJ.EXE) and call it ARJ.CFG and it
contains all the regular parameters that I used to place on the commande
line. Here is what that config file looks like:

The above procedures for the config file are well explained in ARJ.DOC
Naturally, I have to tell ARJ that I am using a config file - I do so by
placing the following line in my AUTOEXEC.BAT file:
SET ARJ_SW=C:\PACKERS\ARJ.CFG
On top of that, I have replaced the MS-DOS COMMAND.COM with the J.P.Software
4DOS.COM and have included in my AUTOEXEC.BAT file the following line:
SET .ARJ=C:\PACKERS\ARJ E
The above allow me to type the name of the ARJ archived file, without
extension, to extract whatever is included in the archive.
So, to finally reply to your question, to extract files from an ARJ archive I
usually use the "e" command - I am not interested in having ARJ create a buch
of subdirectories.
And to compress files into an ARJ archive I use either the "a" command if I
want to add files into the archive and I use "m" is I want to mode files into
the archive and delete them for the directory.
