Build can be placed in its own directory and still work. Just append your 
Duke Nukem 3d directory. (i.e. APPEND C:\DUKE3D). This will allow the build 
engine to find the data files. (P.S. replace the path I showed with your own)
It is a lot better than throwing all your files into one big directory!!!
