The current subversion code should have support for multiple configuration
files if you are using that method.  Inherentely the code will use the
arg[0] value on Linux iirc.  This should help it locate itself and thus the
config file.  If it's not finding it that way, you may need to specify an
alternate config based on the commandline.

I think that was one of the old bugs that I had to fix, as I said it should
be in the latest revision of the code found on sourceforge (which I believe
was also released in zip files).
