Depending upon what you want to change in the configuration, you
may be able to do the job with a separate entry in your dialing
directory where you can select a different device, transfer
protocol, terminal emulation, etc.
If you need to do more than that, one way is to setup a separate
config file which you make active by copying or renaming to
QMPRO.CNF prior to launching QMPro.  You can do the whole thing
with a simple batch file.
